Looks like he's using Gary's Mod (HL2) for the character interaction, and the EVE engine for the space stuff.

According to this (http://www.clearskiesthemovie.com/tech.aspx) he's not using garys mod but the source engine SDK. Still, same idea, source engine for interiors and he green-screens in eve online for the in-space stuff.
